Improvements to the Drosophila anatomy ontology
نویسندگان
چکیده
The Drosophila anatomy ontology (DAO) defines the broad anatomy of the fruitfly Drosophila melanogaster, a genetic model organism. It contains over 8700 classes, with close to half of these corresponding to neuroanatomical terms. We are systematically reviewing the DAO classes, improving the textual information and classification. This includes adding definitions, comments and synonyms, as well as formal definitions, which results in a full classification in some cases. Classes belonging to each of the defined organ systems are reviewed together to improve consistency of free text and formalisation. So far we have reviewed 7 of the 11 organs system classes, resulting in 83% of classes having a definition.

The Drosophila anatomy ontology
BACKGROUND Anatomy ontologies are query-able classifications of anatomical structures. They provide a widely-used means for standardising the annotation of phenotypes and expression in both human-readable and programmatically accessible forms. They are also frequently used to group annotations in biologically meaningful ways. Accurate annotation requires clear textual definitions for terms, ide...
متن کاملGranular information retrieval from the Gene Ontology and from the Foundational Model of Anatomy with OQAFMA
Current persistent storage implementations of large bio-ontologies fall short in meeting usability and reusability requirements. Limitations are demonstrated with two representative ontologies-stored-in-databases, the Gene Ontology and the Foundational Model of Anatomy. Their un-usability for granular information retrieval is not due to a lack of knowledge modelled in the respective ontologies,...
متن کاملMatching arthropod anatomy ontologies to the Hymenoptera Anatomy Ontology: results from a manual alignment
Matching is an important step for increasing interoperability between heterogeneous ontologies. Here, we present alignments we produced as domain experts, using a manual mapping process, between the Hymenoptera Anatomy Ontology and other existing arthropod anatomy ontologies (representing spiders, ticks, mosquitoes and Drosophila melanogaster). The resulting alignments contain from 43 to 368 ma...
متن کاملUsing and improving bio-ontologies stored in relational databases∗
Current persistent storage implementations of large bioontologies fall short in meeting usability and reusability requirements. Main limitations are demonstrated with two representative ontologies-stored-in-databases: the Gene Ontology and the Foundational Model of Anatomy. We discuss and propose several improvements for ontology development. Advantages of a better implementation are illustrate...
متن کاملConcentration dependent effect of morphine, aspirin, capsaicin and chili pepper hydro alcoholic extract on thermal and chemical pain model in fruit fly (Drosophila melanogaster)
Introduction: Pain research using animal models is related to ethical concerns, so invertebrates and insects have been recommended by researchers. In the present study, the nociceptive and antinociceptive effects of capsaicin, aspirin, morphine and chili extract were examined using fruit fly (Drosophila melanogaster) as an alternative for rodent pain model. Methods: Stage 3 of larvae and ad...
